Right before the Hudson Ferry scene, Ray and his children watch in horror as a locomotive speeds by on fire, and out of control. The train is part of the MTA Metro-North Railroad, which runs in New York, New Jersey, and Conneticut. It can be identified by the paint scheme on the side.

Rachel (Dakota Fanning)) and Ray (Tom Cruise) get found by a tripod in the basement. They both get captured by it and are held in a metal holding pen with many other survivours. They soon discover that the tripod is intending on devouring them. It tries to take Ray but he gets pulled out by the others and he spits out two pins of the grenades he found earlier. The grenades destroy the tripod from the inside and the remaining survivors escape to Boston to discover that the tripods are dying for unknown reasons. They encounter one last tripod but the army blows it up because it no longer has a force field. Finally Rachel and Ray make it to where Rachel's mother is staying and they find that no one is hurt and by some miraculous event Robbie is there. In the closing scene we are told that the aliens were doomed from the beginning because they weren't immune to Earth's micro organisms; humans earned the right to live on Earth because many died before we were immunized.

It turns out that Rogue is actually Tom Lone, Crawfords supposedly murdered partner. When Rogue shot Lones wife and daughter, Lone overpowered Rogue and shot him dead. He then burned down the house, took Rogues passports and the like, and had reconstructive surgery to look like Rogue. While Rogue/Lone is battling Shiro, the leader of the Yakuza, Shiro reveals that he wanted Lone dead after wounding Rogue, and an FBI agent gave him Lones location; specifically, John Crawford. At the end, Lone shoots Crawford, maybe lethally, and kills Shiro and the Triad boss. In the next scene he is then shown getting into a car and driving somewhere, most likely to start a new life.

In the climactic final scenes, the Martians have been wreaking havoc on Earth, obliterating cities and decimating humanity with their advanced weaponry. However, scientists and military forces manage to discover a vulnerability in the alien invaders. It is revealed that the Martians cannot tolerate Earths bacteria and microorganisms, as they have no immunity to them.
Armed with this knowledge, the military develops a plan to exploit the Martians vulnerability. They distribute a serum or bacterium across the Earths atmosphere, enabling it to be carried by the wind. As the Martians continue their onslaught, the air becomes filled with the deadly bacteria, which the aliens unknowingly inhale and succumb to.The Martian war machines, unable to combat the microscopic threat, begin to collapse and disintegrate. One by one, the towering tripods fall, their reign of terror coming to an end. The film concludes with the triumph of humanity as the Martians are defeated and their invasion is thwarted.
